Hello, I made hundred of edits with Mass Edit Regex to delete obsolete templates on Nonciclopedia and while the operation was mostly successfull many pages still appear to be using those templates in Special:Whatlinkshere, so maybe the database needs to be refreshed?

Do they still appear in Special:Whatlinkshere? It may have take a day or 2 to update Whatlinkshere sometimes.
Yep. The number of falsely included templates just went down a little, for example from 370+ to 351 in one case.
For example, checking all pages including Template:S the first entry is the page Jim Morrison but there's no {{S}} to be found there.
Can you try to purge or null-edit that page and then see if it still says they're included?
Finally there's only a couple dozen pages left still resulting as using those templates, I can now check them personally and find out if MassEditRegex just happened to miss them. I believe the issue is solved, I just wonder if it will happen again when doing similar operations because I have to delete much more templates.
Today I mass removed another template, and 7 hourse later it still results used by lot of pages even after purging, for example these are the first 20 pages that are supposed to link Template:Vandalo but they don't: https://nonciclopedia.org/w/index.php?title=Speciale:PuntanoQui/Template:Vandalo&hideredirs=1&hidelinks=1&limit=20
Seems to be fixed. The pages that remain in Whatlinkshere seem to still use the template.
Did this fix the issue in general or will it happen again and I shall report when it does? Can't test it myself right now because a bug prevents me from logging in.
There is a good chance it did not fix in general and the script may need run again if further issues. As for the bug that is preventing login, there is a global site notice active, that you can follow the steps listed there to resolve.
